Finish some township tasks.
Level thieving.
Get some crafting equipment and craft high level javelins to sell those.
Sell the gems too. You won't need them for a very long time, if at all, and by then you can use the Mining Gloves to get more gems then you'll ever need.
Gems are tricky. If you plan on using a crossbow early game then gems are needed to make bolts. But if you don't plan on leveling ranged with a crossbow then sell the gems. There is a mechanic where you buy the gems gloves that gives you a gem for every mining you do and then sell all the gems you make. It's about a 120% profit
