If you use the familiars you create in said skill, it increases your chances to gain those marks faster, whereas training the skill alone without using a familiar will be relatively slower, so up to the user to decide which factor they wish to use when gaining marks
When you state Leveling Up The Mark, it is referring to the 61/61 you mention, summoning marks are it's own level with its own progression system, separate to the actual summoning level itself, it's to state your progress to allow what summoning tier for said familiar you are making progress towards
The tiers of a particular familiar are to make available any synergies combo relevant, as you need a specific number of marks to be available for said synergy combos, that's where the marks come in, so you are leveling the marks for this, to make more beneficial use as to what you are doing, as synergies come with some great benefits when used in conjunction to what the user wants/needs
NOTE: You don't need to click OK for every sequential mark that comes up, you can simply click on the side of the popup window and it will all disappear at once
