Skills mastery unlocks checkpoints giving various bonus that apply to every item with said skills (and sometimes to related items that are not directly tied to that skill). Said bonus can be found by clicking on the "View Checkpoints" button in the top right corner of the screen.
Finally you have item mastery: that one unlocks bonus that apply on an item basis (you can find the list by clicking on the icon displaying a cup in the bottom right corner of the screen). For example in Woodcutting every 10 levels provide +5% chance to get double the amount of log. If you have 30 mastery in Normal Tree and 10 in Oak Tree, cutting a Normal Tree will have +15% chance to get 2 logs instead of 1 but that bonus will only be +5% for an Oak Tree.
Short version:
Levels: New things to do.
Skill mastery: Skill-wide bonus.
Item mastery: Per item bonus.

So how do I figure out how to spend EXP on masteries?
The when depends of how important are the checkpoints to you. I make sure to never go below the 95% checkpoints myself but there may be other viable strategies.
Let me ask differently: How do I figure out where it is valuable to spend XP as opposed to when it is wasteful to spend it? Where are the smart places to invest it?
I've only recently come back to this game so I could totally be wrong about the meta / the most efficient strats
However, I've been mostly spending mine on skills that require resources to be gathered to even train the skill. Such as smithing. Smithing seems fairly slow to level considering you have to mine first, even with the bonus XP from the store gloves. So deciding on a tier of metal - such as Mithril - and then farming a lot of it and spending XP to level up the Mithril Bar mastery has the potential to add a lot of value
I'm currently at 85 mastery for it, which means there's a 20% chance to preserve resources as well as a 20% chance to obtain 2 items instead - So higher than a 1/5 chance to double the value of my ore, which I can then use to craft even more items for more XP
I would try to avoid spending any, for pretty much any skill, if it would drop you below a certain Mastery Pool Checkpoint, because most of those are pretty valuable.
Fishing for example, it's decent to boost a fish to 65 so you no longer catch junk.. but the global mastery does the same thing at 25%, so in the end you'll get that anyways, so at some point you're better off just letting it build up to 25% instead of spending it
I also invested in getting most of the ores to ~11 just because it was incredibly cheap and the bonus HP on the vein is real nice.
Haven't really worked on any skills outside of those so I can't really comment on them
For production you may want to reach 99 into whathever it is you're farming in order to increase your income.
It should be noted that the higher the item mastery the more mastery experience you earn. Basically it's much faster to go from 95 to 100% mastery experience by crafting a maxxed item than it was to go from 0 to 5%. By the time you reach the 95% milestone even if you make a bad decision you won't feel totally screwed as it won't take long to go back to 100%.
