Inventory for items is actually in multiple locations, Obviously the first is your chests. The Second is your Displays.
If you do click 'Upgrade' on your chest. You can see a couple of stats that change. Inventory being the above - but Stack Size is where all your components and rune stones are. (And fortunately that is the limit for each, component, not all components.)
So there are two ways to expand the capacity of your stacks- first, level your chests, second increase the Guild Perk Component Stack Size.
Also note that you can go OVER stack limit when opening chests.
