I know the First Ryza made me fall asleep every time i played it. People say Sophie 2 is a lot faster pace. Though I cant say for sure because I only just bought Sophie 2.
Some people hate those differences, and others like them. I am obvious one of the people that like both systems. But I am one of those people that like experiments, and gets very curious when those experiments involve game-play and alchemy (crafting) changes. It makes things new and fresh. That's not to say I dislike the more "traditional" Atelier games. Far from that actually.
So - It's a bit difficult to say witch one is the best. If you like the "traditional" alchemy and battle system, you cannot go wrong with Sophie 2. If you like a change every now and then, and are open to some non-traditional stuff, then Ryza 2 is not bad at all.
Personally I bought both, and enjoyed both. If you can't make a choice after all I said, and are only able to buy one game, just flip a coin to make a choice. You can always buy the other game at a later date...
