Emerald Band 3rd rope upgrade?
I upgraded my emerald band, but it only goes up to level 2 (yellow crystal connection?), but there's still 3rd level ropes I can't access for optional areas, how do I get the 3rd upgrade called All Crystal Connection?

You need essences to unlock the highest tier abilities for all the tools.

You need to use lightning essence on Effect 1 of emerald band
Same goes for all other tools, use an essence corresponding to the effects element on the highest last node of that ability
