As far as not being able to max the shop, you currently cannot do that anyway. They either need to add more content or more methods to get souls, but until then you are limited in what you can buy.
Similarly, if you finished all the dialog with Charon but left for the Castle before collecting his souls reward, you will still receive them. I checked that.
Now if you're sure you didn't receive them at all (checked the amount before and after) then you've got a bug to report.
We're getting more content:
- one more boss next patch in all likelihood, that's +100 souls per NG, 1100 total at NG+10 (and if you beat him there, no need to go beat him in lower NG)
- the final boss at some point, same thing, +100 souls per NG at the minimum
- more scars
- infinite NG
Yes. Also I cannot spend them to go "negative" and the count did not correct itself when completing a boss
That wasn't my question, I asked will it prevent me from maxing the shop when it becomes possible to do so not can I max the shop currently.
I'm sure, I reported it before even posting. The post here is because I'm worried my save is borked not due to attempting to confirm if it's an ID: 10 T error on my part.
You've lost 500 souls and like I said, in 1.0, it'll likely be possible to go infinite NG as well as infinite soul shop upgrades (at least some of them) so at worst, you'll only be less than 1 NG worth of souls late, but you'll probably be fine in the long run.
But still, whether your save is borked or not depends on whether the bug can be fixed and whether the devs can detect that you should have gotten the souls and give them to you post-fix. I can't really help you, but you can try going on the Discord and asking them directly.

C:\Users\<PCNAME>\AppData\LocalLow\Cellar Door Games\Rogue Legacy 2\Saves\Steam\<STEAMID>\<PROFILE YOU ARE PLAYING ON>
If the AppData\LocalLow folder is hidden, you can access it by typing in %appdata% in the Windows search bar, and it will lead you to AppData\Roaming. From there you can go back a folder to find LocalLow.
