what you are seeing is water that appears to fill the "gap"
the scans are taken from the air and the detail can vary on how the data is "extruded"
there are mods that replace some scanned buildings etc if you can't face solid bridges.
I'm pretty sure there are several bridges you can fly under around NYC, and some you can't.
As demon says, in lots of places it seems a bit like flying in Google Earth (except a bit worse because it's Bing Earth).
This is because most places are procedurally generated from satellite imagery. The bridges you can fly under are 'hand crafted.' This takes time and effort and is also why there are constant world updates.
I'd say cut them a bit of slack unless you know of a better digital representation of the ENTIRE WORLD you can fly in.

I might consider purchasing that but does anyone know if there is any New York scenery in the works that would update New York City and fix the bridge issue?
It is the same problem that causes a highway to run right through KBNA in Nashville, TN. IRL the road goes under the airport but FS 2020 road algorithm cannot do tunnels (again due to heightmap considerations) so the road runs right through the airport. Luckily they fixed cars driving through the taxiways but it still looks odd. To fix it would require a complete custom 3D model of KBNA.
The terrain tech is amazing but it isn't 100% perfect.

The total cost for both is about $34 US. After installing themI took another flight around the area and saw a big difference. The first mod not only fixed a lot of the bridges around KEWR but also the cranes at the shipping docks were really messed up. The way Asobo does the extruded scenery has many positives and negatives as pointed out above. So I spent around $34 to improve the New York scenery but noticed there are so many more scenery issues there.
Third party vendors have produced scenery addons that enhance certain cities in FS2020 but a lot more is needed than that. There are so many messed up roads and bridges it's ridiculous. The only solution at the present time is to take off and fly high over the cities so you don't see the issues. It will most likely take complete city replacements by 3rd party vendors to fix the issues for those who want to fly low and slow to take in the scenery. The current scenery is amazing but still has a way to go.
The planet Earth is HUGE, some people seem to have no idea how big the world is. Flight sims have always required third party scenery to create more detailed specific areas. That will never change, unless you would like to buy a million dollar simulation project for creation and maintenance.
MSFS is an amazing leap forward in overall scenery - blows all former flight sims away - totally. AND they update huge areas for free no less. And they're providing free updates on aircraft and keep updating nav info and weather. If you're expecting the entire planet to ultimately have perfect detailed scenery from Asobo, you will not live long enough - it's far too huge a project.
