Your brain is smart enough to work out the centre of the screen it just takes a bit of 'conditioning' is all. But if it's really bothering you, go grab a tiny dot of 'blu tack' (thats the UK name for the stuff, im not sure what it's called elsewhere in the world so give it a google search) and stick it in the middle of the screen. Having done that many times as a kid back in the day for much older games I can safely say that it does the job just fine.
Aside from that, you could just aim down sights instead.
