So a cool thing I learned is in the map you can set it to show certain seed locations. Try that it will guide you right to it.

You can find Watermelon Seeds in Halo Halo.
When you come from the first town (where you started) and walks to "Halo Halo" then go down at the road which goes down to the two circles near the river in the left circle you can find the seeds. (12:55 am - 17:41 pm )

You can find Watermelon seeds too When you are in Halo Halo and walk left to the little lake there you can find the seeds too. (from 11:03 am - 17:43 pm)

The other problem you might be having is that your watermelon is mutating. Try growing it on the desert farm for less mutation.
