Can you domesticate pinecones?
As it says in the title. When pine c ones drop, they say 'Wild Pine Cone'. Should I just shake every single tree when they're ready to go to level up pine trees to get, IDK, nicely shaped pinecones?

You can get domesticated pine cones but only from buying a pine tree sapling from Igrork. Shaking the wild pines does continue giving you knowledge for pines, but they will only ever drop wild pine cones (same as the coconut and date palms on the beech, etc.). Also pine cones are a loved gift for Jizu, but that's really not a good reason to plant them unfortunately, and otherwise rapidsfinesse is right that they're completely useless. So I'd only really recommend doing it if you want to get full knowledge on all trees for your own satisfaction or just so you can see what a domesticated pine cone looks like.
