I have collected all 45 cores, checked online maps, in game maps, etc. but the game says I am missing 1 and cannot fully upgrade my gear or get the achievements.

If you really collected all 45, you are several cores beyond what is needed to update all items in the tree fully, presumably because they were going to add repulsor as an equipable item and decided against it.

Recommend starting an easy game and running around in a wasp to all the spots to validate they are picked up.
