They didn't say that gamefiles was hacking. By "break into the gamefiles", they meant "cracking the gamefiles", as some gamefiles cannot be read/open normally.
As for the box, you might be right, but that doesn't make much sense to me.
First of all, "where to find items". The items glow so there is no need to indicate to them that they need to look for tables, especially since there are many tables around each level and you have to explore every room anyway to find the items since the levels are randomly generated, meaning you'll never know which rooms there will be, where they'll be, and which item is where.
Second, "where to pick it up". I assume you meant "which button to press to pick it up". I saw your reply on the other post about this box where you said that it's a box with a "?" on it because there are several types of items to collect. While it could be true, they could have just chosen one of those items, place it on the table and tell the player to pick it up. Players are smart enough to understand that they will have to press the same button to pick up the other items as well. Also, the word "supplies" pretty much gives the hint that there are other kinds of items than the one the tutorial asked them to pick up, and you can see the list of items to collect at the left of your screen.
So why would they bother modeling and programming a unique box with a "?" on it instead of just using one of the items that the player will be asked to collect?
And if it really was to show the players where to look for items and how to pick them up, then why doesn't Boris pick up the box instead of shaking it? Not to mention that it doesn't glow like the items do. If what you're saying is true, then that would mean that the box becomes completely useless after the tutorial, so why not make it disappear? And why doesn't it glow to demonstrate to the player that the items they'll need to collect glow as well?
I know I might be overthinking this a little, but if the box stays after the quick tutorial and doesn't glow like the actual items, then it's possible that it has a deeper purpose than that. Now you could argue that the Bacon Soup machine and the Little Miracle station should have disappeared after the tutorial as well. But the thing is, there are not items that you can just collect and both of them were in those exact same locations in Chapter 3 of BatIM so it would have been weird to have them randomly disappear. The box, on the other hand, should have been collectable if it was truly (just) for the tutorial since it would have become useless afterwards.
