I don't know how useful this will be to you, but...
I have set up a sequence in upgrading for myself, as the first thing that upgrades are your weapons, and thus weakening you for a moment.
So what I do is this:
1st upgrade: Wings (to get that 2nd weapon slot)
2nd upgrade: Engine (to get those more powerful engines and modules)
3rd upgrade: Hull (to makes sure you get less damage)
After this I keep following the same patern over and over again, which is:
4th upgrade: Engine (to get the more powerful modules since usually your weapons upgrade too at this point)
5th upgrade: Wings (better agility, means easier to avoid attacks, plus the occasional new weapon slot)
6th upgrade: Hull (as it would increase your hitpoints, plus the occasional turret.)
After that I just start over with 4, 5 & 6. The result is a faster, more agile and more dps ship able to destroy multiple pirate ships at the same time. I've had fights where I managed to kill 3-4 ships myself, while my turrets took care of the rest.
One piece of advice though;
Each and every race got their own weapon type. While it may be tempting to switch to all weapons of the same kind; better not do that.
Instead use a combination of the Human, Mortok, Raptor, Arrack and Thul weapons the pirate bosses drop. Or simply buy a new one in the shop when you got a weapon upgrade and sell the old ones. Octo weapons are doing good damage too, but are quite slow, so I prefer to avoid those.
I did a small search yesterday and figured that one may be it. But thanks for the confirmation.
Fortunately I got a program alloweing me to find both the old and new files at the same time, making it easier to open both.
I'll compare both and if they numbers vary, post them here so it's easier to find a nice average to mod the thing to. Or simply change the modded version for the original one.

Decided to try and use winmerge file comparison on mesamod ini with orig game ini, maybe can detect the changes. Looks like what needs to be edited is in the Equipment.ini for shields and recharge values. But looks like theres 4 different sets of edited parameters in that ini making everything op. Im thinking with all these ini files, they are the default settings for the game, the autosave.dss file is the players info for the current position in the game.
Something i just found out after all this, i needed to change the playercredits again, but would not load my changes. I backed up the mesamod save files then deleted everything in the save folder which started a new game, playercredits appeared correctly this time, so maybe some things we edit will only work if you start with empty save folder ? like for instance the info in the autosave file might reference to the existing player state using this info instead of anything that was just edited....really need to find a way to edit the .dss files.
another prob ive ran into is in the stromok system, to open the east part up i will have to make a 5.1ly jump and my field drive is only 5ly and not able to find another drive in that system so far.

For some players this game is considered too easy and not really that many playing it but its a good game to learn to mod with being its simple.
But the OCD in me never liked that I could never fully upgrade all ship parts.
I actually kinda assumed this would be the case because if you already have 10 artifacts but the default formula says that's worth 5 upgrades and then you change it it might not trigger a re-calculation or be able to acknowledge the changes.
The "Infiles" folder is located in that ds_add file. Inside that "infiles" folder will be the "Upgrades" folder towards the bottom.
This is where I found the described folders. The original directions needed some clarification.
