What exactly are challenges?
So I get special unlocks in challenge mode that I don't get in story, but I levle up in both?

Yes and vice versa.

Yes and no. Challenge mode is a shorter run, but it has increasing modificators to make your run more challenging. Upon completion of the run, you unlock something for the character. It can be a new card, a new equipment, starting gear, etc...

But the story only progresses in story mode?

And does it matter for the unlokcs where I go in challenge mode or only the complettion?

Anything you reveal in the Challenges will work in the story. Events do not progress in Challenge mode.
