OK, this is not going to be a very clear answer, I expect. I don't think--I've never tried to play the DLC that way--but I don't think you NEED it in the sense it's essential and you can't progress without it...possibly with one exception toward the final moments, where you use it in a way somewhat similar to how you blow ol' Cory back to the H*** from which he came.

Trying to get through the DLC without it will be painful and unpleasant, both in the early stages and progressively more so as you get deeper into it. The new, improved anchor gains new powers as the DLC progresses, which you have no option to refuse. Without them, toward the end it will be nigh-on impossible as the bad guys get progressively tougher--again, I've never tried to play it this way, so I can't say for sure. But I suspect the developers intended you to use it whether you wanted to or not, and indeed, toward the end you will experience an aspect of it that strongly suggests that.
And since I've never played the game KBM, I can't address that aspect of the question.
One thing you might try, which again, I've never actually done: since it's mapped to one of your keys, it should still be usable from there...at least that would be what I'd expect.

Yeah, that was the one point I thought might get sticky. Once you've beaten him down enough you have to activate the anchor, in fact your teammates start yelling at you to do it as soon as you've gotten to that point, like in the prologue when you've finally gotten the Pride Demon down. I was deliberately being vague so as not to spoil things. How did you fare with the uncontrolled and uncontrollable anchor discharges ?!?
BTW I seem to recall seeing an Options submenu--that is greyed out in Controller mode--that allows you to select key bindings? If so you might be able to fix this.
