I had the same problem on the train and when i squeaked my dog in I saw a small red dot far far away.
You probably have the same issue.
Either there's an enemy stuck in pipes/wall somewhere, or it's an area with a button by an exit needed to be pressed.
I can't screenshot I did it yeasterday :P
When you call your doggo the enemies gets a red outline have you seen that?
That is w´hat I mean.
You probably have an enemy stuck someware hopefully not inside a wall or something like that.
That is why the battle music is still playing indicating that there is an enemy left.
They could have made the enemies stand out more I have to complain about that.

I'ts not easy you know :D :D :D
Might try a reinstall others have had similar and odder issues with that boss.
Solution that worked for me: No enemies were actually left. There is a console in the bedroom of the Boss that opens a grate.
