Does the frame limiter affect the speed of only boats?
.. or does it affect the speed of any other vehicle?

For those who aren't aware, if you play this game with the frame limiter turned off, a weird bug ensues, in which boats (in particular) somehow are much slower to drive. This becomes more noticeable when doing missions involving running a boat through timed checkpoint missions. Turning the frame limiter on somehow causes the boat to double in speed (I'd say correctly, too).

Anyway, I hope someone can make sense of this. To this day it's the strangest bug, but if I think hard enough I reckon it's due to the fact the game is supposed to be played at 30fps, and increasing the FPS mucks all of that up - I don't know.

If I'm not mistaken, running the game below or above 30 FPS tampers with the physics engine and therefore, everything related to physics gets miscalculated and breaks most of the time (for instance, going backwards in a vehicle, or Tommy running faster than usual).

I would recommend you to read this detailed explanation[www.speedrun.com] on speedrun.com by Lighnat0r (it's related to GTA III, but it's the same case in GTA VC and GTA SA). It's well written and quite easy to understand if you have basic knowledge on programming and how games work.
