You are worring too much. Play for pleasure, nor completionist measure.
If it matters, i would say yes, you have completed game and it counts in my opinion.
More to say - Silentpatch even provides fixes to cheats, like cheated rhino tank no more placed forever on the game map, etc.
However, if you still want a vanilla gaming experience and your system is powerful enough, I'd say try either the PS2 version or the XBOX version. These versions are also outdated (Being released during the first years of both of these consoles), but since they're played through up-to-date emulators, you would not have any problems related to playability.
