What i believe those are, are tiny rock clusters from the buildings being there so long that the stone comes up yada yada yada yada
You're using the pieces that were put there by the world. To remove the rubble, remove the 1000 year old pieces on the ground and put new ones down. Don't simply start placing them down again until all the pieces are gone. This is Option 1.
Option 2 = When you put down a floor, make sure there is 1 empty space below it. Aka nothing touching the bottom of your floor. (it still has to be your floor, not the 1000+ year old floor that you found randomly in the wild. and you still can't just take down a few pieces usually, you have to take down the whole shabango and replace it with new.
As you notice, if you remove like 3 or 4 pieces and then place them down, they come back.
I actually love building in this game i would not mind at all giving some tips and tricks for the game if anyone ever needs. My builds are insane.
