The Granite blocks and Polished Granite Blocks don't properly mix with the existing ones, looking out of place even though they have the same design.
The Roof Tiles, which look like Granite Shingles give you Tarred Shingles when deconstructed, but thankfully at least mix well with the Granite Shingles you can build yourself.
Far as repairing in general, you only need to replace blocks on the edges of structures that look messed up, the ones towards the center will automatically look repaired at least. Best tactic is just place all the blocks you need to, then replace the broken ones after.
Half the time you can't get to the right spot to place what you want to place something, and once you do get there, you can't see what you're placing, so it takes you half a dozen random attempts.
Even if you can see it, you can't move around to see if it's actually where you want it or if it's off in the dimension that you can't see.
They're kind of on the right track with the modification tool (top row), where you can select the surface that you want modify, and that does work better, since it doesn't depend as much on your distance to the surface, but it still has it's issues.
I am not sure about your goals, but often you can temporarily remove blocks during construction.
I don't really see how removing blocks is much help, and not even really practical when you're renovating. The problem is that there's a limited range of space that you can be in to place a particular part, and the chances of that not being accessible is pretty high, especially in constrained build.
