I ended up just digging under my house and put them in the basement.
Make sure you have the roofing sorted.
I have her inside, and if I open her crafting menu it shows a checkmark with "Sheltered" next to it. So I'm assuming she has what she needs. I think the little bubble message is incorrect.
Side question: What happens if one of them wants shelter and doesn't have it? I haven't noticed a difference anyway.

Some recipes require the crafter to be sheltered. Ex, popcorn for the farmer and shields for the blacksmith. You won't be able to make those items if they're not.
