Also how does armor vs armor piercing and damage work. Rifle troopers have one armor piercing, does that mean they bypass normal bugs armor entirely, and mark 2 troopers are not at all more effective vs warrior bugs.

you can prioritize each group to target specific targets. For example you can select your snipers to prioritize spitters or Rocket Troopers to prioritize Tankers etc. If you dont they will shoot whomever is closer. Rifle troopers dont do much against armored targets but they suppress enemies so they move slowly which helps your Mk2 troopers and rocket launchers to hit their targets so I advise against giving priority target to your rifle squads and let them shoot and slow whichever enemy is closer.
