Where are my mercenaries during Lost Chapel, and do I have a way to get them back to my party?

Your mercenaries can join you per default at the start of the night raid. That they do not appear in the selection during the Lost Chapel rescue mission is a narrative decision. Assumingly. Though I have submitted a report that it is unclear and the developers shall take it into reconsideration.

Exactly. They only show up at the beginning = night raid. Not later on = Lost Chapel until you resolve the rescue mission.

I reloaded a save. Did the demon fort with my crusade, the one that moves my camp to the Lost Chapel and triggers the attack.
Went to the camp (and the mercenary in question is in my party).
He was in my party per default.

Went all the way back in my saves, recruited second mercenary, went out with both.
Triggered Lost Chapel again.
Only the 2nd mercenary was in my party, can't make the first one join.

Huh. That sounds more like a bug. During my playthrough I woke up during the night raid with a zoo on my bed.

same here, woke up with al my mercs ( had 3) and then it was given to me the option to change them for the other companions
