In regards to the OP's question, dunno, but I'm curious as to the answer.
Interesting. After this message I looked up a guide (https://www.neoseeker.com/pathfinder-wrath-of-the-righteous/guides/Secret_Ending) and I know what you are talking about (and I made the same mistake... :( ) but... It doesn't seem like that decision should matter. At worst, it locks you out of the "best" secret ending, but you should be able to do part of it even with the wrong decision.
Spoilers for those who want to know the key decision without looking at the rest of the guide:
The Purple Crystal Knife that you get in the Market Square in Act 1 is one of the Fresh Nahyndrian Crystals that you need to get the secret ending. You need a total of 6 to get the best possible secret ending, and there are exactly 5 midnight bolts in the game, so you'll be one short if choose one of the options at the wardstone that destroys the knife. The guide doesn't make it clear why this particular crystal is critical, though.
