Two spells, death ward and delay poison, will protect you from most but not all ability damage in the early game and later on as Spite mentions you get some transmutation/polymorph abilities that will just give you blanket immunity to stat damage.
A communal Delay Poison will actually make you Immune to poison while it is up. Death ward catches most Negative energy sources. There's even an amulet that will automatically Extend any castings of Death Ward and give you an extra AC. Plus you don't need to keep the amulet on. Just equip it, Death Ward the party, and throw back on your normal amulet.
There are other sources of ability damage, so it is difficult to protect yourself from everything. There's an Illusion spell that the enemies will throw at you that causes wisdom damage. Only way to protect against that, that I'm aware of, is to have a high Will save.
There might be some creature types that are immune to ability damage all together and polymorphing into to them would protect you. Fiery Body would turn you into the Elemental type which might protect you. Not sure.
But you can fix ability damage. A Heal spell catches it all. And Restoration spells as well. But that can eat through your Diamond Dust. Though, that's what it's there for and you can just buy more.

Yes, Heal removes a lot of things besides doing good healing. It's a very handy spell.
To fix ability drain, you need different spells such as restoration or greater restoration (lesser restoration does not help ability drain).
