As far as I'm aware, turning off the crusade won't have any major penalties other than missing out on rewards for fighting those battles, and having to wait for things to open up. It shouldn't make you lose on any sidequest I can think of.
While not being a "quest" itself, the secret ending requires doing crusade quests. Meaning turning it off will make it impossible to get that special ending. If you don't enjoy doing it and don't plan to aim for said ending, turning it off is honestly more advisable.
The strategic component of the game is actually what makes immersion (that you are in a war and as a commander actually have a significant influence on this war) possible in the first place.
Personally, I would never want to play WotR without the crusade mode, nor would I recommend it to anyone.
Though even skipping it all this way it is still a bit of a chore.

A video game is meant as entertainment for having fun. If an optional part turns out to be detremential to a person's personal enjoyment (thus harming the overall playing experience of the game), I'd personally recommend them to just turn it off for their playthrough.
You merely lose out on their relevant mythic units for army battles since... well... there are no more army battles without crusade mode. Unsurprisingly.
Oh, the bugs limiting mythic paths have been patched out?
It's just that decree requirements are not player initiated anymore if you turn the crusade off. Hence why after a couple of ingame days the game constructs the ziggurat on its own. That has been around since closet beta of the pre-release.

aside from that then yeah nothing worth, a few bunch of crusade related quest and basically all the research linked to it ( including the ascension ending )
