The mythic path you choose has the biggest impact, and then all the choices you make. You can play all companion's stories without having them in the party all the time, you can just take them for their story bits and have them wait at HQ all other times.
And there is no way to get everything even in 3 playthroughs. Each Mythic Path has its own content.
There is a chance to miss Woljif and/or Ember if you do things wrong/not fast enough in the beginning of Kenabres. Check out some guides for that if you like, but beware of spoilers.

Many companions have different things to say in many different occasions.
Personally I like switching up my party with different companions every time I go out, but a similar setup each time. I always have one character that can channel, and at least one with high perception and trickery as well as all the other skills.
You wont get all the story in one play. Like said the mythic paths have a lot to do with that.

Angel/oracle.
All those companions have a great story. The game really feels like it was designed around the angel playthrough. Oracle gives you another freebie to glide through the story. If i were new and wanted to play story mode, this is what i would reccomend to myself.
The game REALLY was made for angel, if you don't want to be evil. The story makes so much more sense.
I've heard that about Angel. Not that the other's aren't solid as well. From what I hear, it seems like they just spent more time on Angel.
I do like Lich. It's nearly the only game that lets you live the dream of an undead Evil baddass. And overall, it pulls it off well. Even if there's a few things that REALLY could have used more work/care. Like any interactions at all from the Undead companions when it would actually be appropriate for them to speak up.
