For story, the Aeon. Not only does it have more scenes that flesh out the world in many places, but it actually does more about the problems you're seeing than anyone else can do, simply because of its gimmick of time manipulation. Heck, its nature AS a paradox is cool, and reminds me of a really nice fanmade campaign for Starcraft from back in the day. Also, the True Aeon ending is the one I like the most, even if it directly renders your choices irrelevant by its very nature, it still creates the most general 'good' amongst them all.
