Its been forever since I've read through my DnD books but I thought the same.
the enchantment bonus applies both to hit and damage masterwork only applies to hit.
That being said by raw masterwork is also an enchantment bonus so it should not stack with background.
The background you choose for your character when you make them. "Regional, Oblate" etc. Some of them give a bonus to certain weapon types.
On hard and unfair damage bonus is not nearly as important. Getting literally every +hit buff and item I can think of and still miss quite a bit on the "boss" mobs.
(I say that after finishing the game with a character that was planned around the holy avenger I got in the starting cave... not very consistent am i? ) Anyway whatever makes you have fun.
