The current workaround is to respec and pray, as SOMETIMES that fixes the issue. In my personal case, though, each level for Daeran grants him a combined total of spells known equal to ALL the spells he should know at that level...and then doesn't give him the new spell slots. Respeccing doesn't fix it, nor does reloading.
It could be as well a cause with a constellation where it is working as intended and some character is not getting any spells because it is not understandable by the ingame description.
E.g. Sorceress - Crossblooded. I needed someone who is familiar about D&D and PF to tell me about d20PFSRD and the fact that Crossblooded Sorcerer get one spell less than normal Sorcerer. Before that I looked very long and compared very often the descriptions of the progression sheets of both types, comparing numbers and whatsonot, but I could not find that piece of information ingame adhoc. I am not even sure the information is ingame.
Addendum: the respec mod should be able to fix it. not the ingame retrainer.
When I played with my sylvan sorcerer on kingmaker, I remember only one level up where I was not getting a new spell known, level 2 or 3 it was.
I think I am going back to my second playthrough of the kingmaker campaign (or the infinite dungeon dlc). Anyways, thanks Anjieru (Angel?) for the information on the respec mod, maybe I won't have to load an old save
