Should I use my diety's favoured weapon?
What does it do?
Do I get proficient with it?
Should I use only favoured weapons because they have a good unique buff?
Or can I simply ignore favoured weapons and take a proficiency in a different one?

It just means you can use the weapon without penalty.

For example if you're a cleric of Cayden, you can use a Rapier, even though that's not normally a cleric weapon. Other than that, it has no advantages over any other weapon you can normally use.

In short, use it if you want. Or don't if you prefer something else.

Well the favored one just gives you proficiency with it. Some of them are martial or exotic weapons that you might have had to multiclass or take a feat for. As for Warpriests, specifically, the favored weapon is allowed to become sacred, but you get a free weapon focus for something else if you want that is also allowed to become sacred.
