Is this a negative level bug or am I missing something?
I'm at -2 levels but there are no active effects. Restoration spells did eventually fix the problem, at least.

Sometimes the icon doesn't show up. The effect is real.
There are some effects in the game that protect against the effect of negative levels but do not prevent the negative levels from actually being applied to your character. For example, the Dhampir ability "Resist Level Drain".

I assume that these situations are bugs, and have been reporting them as I encounter them.

My suggestion would be to read over every aspect of your character, your character's gear, and your character's buffs to identify what effect is protecting you from the ill effects of those negative levels. Then, read the description of that effect and decide whether, based on the description of it in-game or your understanding of how it is intended to function (if you are familiar with TT Pathfinder), it is functioning as intended. If it is not, then you should report this situation as a bug.

There is temporary level drain- it shows as icon. And permanent level drain- it shows as -level in stats. First can be negated via sleep, second only through restoration spells.

I've experienced both temporary and permanent level drains and both have always appeared as icons

It's bugged. Sometimes the icon for the status effect on ability and level drain won't show, and other times it won't go away after you cured it. On my playthrough I have a permanent WIS and CHA drain icon on Camelia despite not having either status effect, and on Daeran level/ability drain never appears in the icons at all, so I have to check constantly to make sure he doesn't have them when I see abilities with those effects get thrown around. Made the minus WIS breath ability on the big demon mob you start seeing in Act 4+ a nightmare to deal with.

Negative levels, pfsrd:
A creature with temporary negative levels receives a new saving throw to remove the negative level each day. The DC of this save is the same as the effect that caused the negative levels.
Some abilities and spells (such as raise dead) bestow permanent level drain on a creature. These are treated just like temporary negative levels, but they do not allow a new save each day to remove them. Level drain can be removed through spells like restoration. Permanent negative levels remain after a dead creature is restored to life. A creature whose permanent negative levels equal its Hit Dice cannot be brought back to life through spells like raise dead and resurrection without also receiving a restoration spell, cast the round after it is restored to life.
Energy drain spell:
This spell functions like enervation, except that the creature struck gains 2d4 temporary negative levels. Twenty-four hours after gaining them, the subject must make a Fortitude saving throw (DC = energy drain spell’s save DC) for each negative level. If the save succeeds, that negative level is removed. If it fails, that negative level becomes permanent.
Enervation spell:
Assuming the subject survives, it regains lost levels after a number of hours equal to your caster level (maximum 15 hours). Usually, negative levels have a chance of becoming permanent, but the negative levels from enervation don’t last long enough to do so.

It's called resist level drain for a reason. Dhampir doesn't get debuffs from negative levels, but does accumulate them and has to be treated normally to remove them.

I think what you're talking about is ability damage and ability drain. Negative levels come in a 24h form, after which you need to make a save, and if you do not make it, it becomes permanent, both of which have an icon. But they show with different durations. OP's thing is a bug

Not i am not. Read game log. Nabasu deal two different types of level drain. Also when you use restoration spell on level drain its written directly about temporary level drain and permanent level drain.
