First, we need to remember that it has been established that Mother is not just a 'judge/jury' as the detective puts it, she's also a really powerful search engine that can give humans answers to anything/everything based on expanding algorithms on cause and effect. The second/third guy expand on these.
The "game" itself is a simulation based on her doing in essence a "Google-Search" on the answer to the question **"What is the most destructive thing against humanity you could do?"**
This is why you need to get 100% Chaos to get the true ending because she's trying to make things so much worse for everyone to get the 'best' (how bad it can get) outcome for the question she was asked.
She then projects it to the two people who are there (the scientist/rebel leader) who were the people who did the 'Mother-search' to begin with.
The Scientist basically want's to report this to 'the higher ups' probably meaning said president who was being ousted in the game itself as well as the people who maintain Mother.
The reason the woman kills him is probably due to the fact that by killing him it means that the knowledge of what could/would happen is kept secret. By doing so I think she's trying to keep the fact that the "Mother Virus" ((What's making everyone commit suicide)) would be kept away from the hands of people who could/would use it to basically kill anyone/everyone that they can't control since it sounds like an authoritarian regime.
