There have been considerable changes to Fences since '5.80', the current version is 5.86. For the complete history, please see
https://www.stardock.com/products/fences/history
The largest change is that this should be the default setting for monitor layouts:

A reminder that 'Layouts' were never intended to be utilized for different monitor or desktop configurations, only to restore a desktop if it became corrupt.
Please open the Steam client and 'Launch' Fences from there and follow the update prompts.

We are rolling back to Fences 5.80 from the just released 5.81 because of some multimonitor issues found in 5.81. More details can be found here.

Fences 5.81 will be demoted to beta as we continue to work on it. That effort can be found here:

Anyway, I just reinstalled everything and now it seems that the layout restoration is working again across my monitors. However, the transparency is still not working.
Ah yes... My mistake. The releases have been intentionally held back from Steam. As I am sure many would agree, reviews on this platform can be brutally unfair, and there is next to nothing the developer can do about it.
As for your issue, if you uninstall Fences (your layouts will be preserved) using the Steam client, reboot, and install the trial from our site, it has the bounty of the changes (only the current beta will not be included). If that works, great. It is very very likely that the Steam version will be updated within the 30 days your trial will last.
Sorry for the confusion.
