If I'm thinking of the correct thing, you should have a point for your Ability to use. When you open the ability tree, you can then select an ability to upgrade and put a point into it to have it perform with enhancements. There's three upgrades for each ability available if I remember right.
The Affinity stuff costs resources. You can have them unlocked but you might not have the resources to spend to upgrade them. You might want to check a crafting station and see if you can craft the tokens to upgrade.
The higher affinity you get you unlock automatic perks at milestones (you don't need to select the perks).
