Letting most people, live but not all. SPOILERS!
I played the game doing all the quotas. Basically, Fate used me to destroy the world and the Pirate gave me a second chance at "life". I plan on letting almost everyone live to spite the ever-loving hell out of Fate... almost. There are some people that I feel should die for the betterment of the world. Will this negatively affect what I am trying to do? Save the world and give Fate the middle finger?

Doing that will get you reprimanded, too many and you get fired.

That's not fair. I got "fired" by doing everything by the book. Also, what do you mean reprimanded? Also, also, is there another suggestion?

I think he is referring to letting everybody live/die in one day, 3 times (Fate will say when you talk to him that this is your second and last warning). This will result in you being fired prematurely (you won't reach the ending with slides and the game will end without having a new go from the pirate). On the other hand, killing at least one per day, even if not respecting the daily quota won't get you fired and if you choose wisely you end up being the good guy. I did a run where I didn't open the instructions letter and just followed my intuition letting live only people that I decided they are good.

Oh it is only letting everyone live or die that gets you fired, good to know then. I thought that was changed in the full game from the demo. Not looking at the letters was how I got a few achievements in the demo and it works here as well, though if you don't do the objective you obviously don't get paid but after 2 runs or so you should have bought everything.

If you spare or doom everyone, eventually you get fired. Even Fate has to adhere to Highest Management, so he can't be explicit about what he needs to do to achieve his goals.

You can disobey him just enough that you can foil his plans and not get fired during the whole run. The game does a good job at allowing you to teeter on that line. Basically, if you find that Fate tells you that you're a very average worker at the end of weeks 1 and 2, then you're doing something right, as strange as it may sound! It basically means you're not so bad as to get fired, but not a total puppet either, and in the last two weeks is when you have the most wiggle room to foil his plan as he starts getting preoccupied with writing his book.

Precisely :)
