You'll eventually start getting Parts for you mech that you can attach to your shoulder equipment (Not Weapon) Slots that will shoot down projectiles for you on that side of your mech that they are attached to.
eventually you'll find a dedicated Torso that mounts them similar to the Gun torso so that your equipment slots are free'd up to use other parts you may want to use.
The Upgrades themselves contribute to how many "Charges" the APS gets before its depleted and how fast it takes for it to recharge since its a Laser-Based APS system and Higher Tier Version of the APS will start with more charges innately before those upgrades are applied.
APS are available in Tier 3 parts so in the DLC Missions.
As mentioned they shoot down large incoming projectiles - they wont be able to shoot down the little green projectiles.
You can have 2 APS on shoulders EQ slots, and some T3 torsos have one or two of them integrated on front and/or back of the mech.
