Billion Coins are used to unlock various avatar parts that you can use for your character. The more you collect, the more avatar parts that become available to you to use within the game.
You can gain Billion Coins by clearing various missions set within the game. Some are as simple as playing the game x-number of years, and others are a bit more difficult requiring a bit of strategy in-game to clear.

As for the trophies, in the original Japanese game, there really isn't any "trophy room" of sorts where you can go back and view them. They also didn't have any real function aside from being bragging rights. That said, we're currently planning on creating value for the trophies in the Steam version, so please stay tuned.
