(The meal kit still gets you more food for your money, the double boba costs more and fills less. I switched back to meal kits for this reason when I had to put all my money towards fights.)

The cooking kit removes 1.5 hours from the time you can spend working. You can earn several times more money in 1.5 hours than you can save by using cooking kits.
Slime lunches are a better option early game, and from mid game onwards sandwiches and double bobos are much, much better, because the amount you can earn per hour (both money and training progress) increases from a start of about $7 to about $55 by the end of the game.
You only have a limited time during which you can teach at the gym or work as a policeman. Once you're locked out of working the gang jobs, there is a hard cap on the amount of money you can earn. Unless you really need the time to train, healthy meals will leave you with more money to spend on challenging league opponents.
Yep. Though the Yakuza is the one with the major difference - you can complete three full shifts in 12hrs, you can't do that with the other two.
Even restricting yourself to only considering chapter 3 you earn more than you spend on that anyway, assuming you want to fight everyone at least once, or you want to complete your police/gym job before finishing the game*. In other chapters and situations the case is open and shut - cooking kits are much, much worse.
In that situation the best food options are still space pizza and panzerotti. Using cooking kits instead of slime sandwiches (with movie perk) saves about $7 per day at the cost of about 3 hours (assuming you use 90 hunger per day, which varies with how much sleeping and training you do, and of what types), which is just never worth it in reality, you can't afford extra challenges with that.

*And if you don't, then you can just deliberately not pick a side and continue working any jobs you like anyway.
Alternatively there's always the option of spending one of your league fights on earning money instead of progressing up, which nets you something like $1,000 and solves all money problems instantly.
Don't they all work the same? Would make the most sense to me
