If you get two it sets those two stats to a 1.25 multiplier each, and the other one to 0.75.
If you get three it sets them all to 1.25.
Two is the only choice that doesn't make sense (along with zero, once you get to that point in the game).
Generally you only build into 2 stats, one of them always being stam, so you really dont need all three.
But if those are the numbers then when you get all three wouldnt it just got to 1.0 each?
so getting all three would be the only choice that doesnt make sense?
Getting two agi+stam or str+stam and having them at 1.25 each while the other is .5?
You would think so, but it doesn't work that way. I'd assume it is bugged currently.
Anyway, I've retested it and the results are weirder than what I got before. Having none and adding one gives it a +40% modifier and the other two -20%*, adding a second gives two of them +20% and the remaining one -20%, adding the third in gives them all +20%, which is the odd situation I described above.
However! If you have all three and then remove one, you now have two stats with +40% and one with -20%, which is, I think, what you were looking for. You can also delete two of the three and go to a situation where one has +40% and two are back at 0%.

*This may be different than the +50% and -25% I got before due to having other modifiers that apply to training that I did not have, you'll have to check your own situation to be sure.
Or maybe I just misremembered, and the accurate figures are -20%, 0%, +20% or +40% accordingly instead of -25%, 0%, +25% or +50%.
If you assume the same flags are used for each program and thus duplicates of the same entry are ignored you get the results actually seen in game:
Start: Str +0%; Agi +0%; End +0%
Add Str: Str +40%; Agi -20%; End -20%
Add Agi: Str +40% -20%; Agi +40% - 20%; End -20%
Add End: Str +40% -20%; Agi +40% - 20%; End +40% -20%
Equally if you continue, assuming that deleting a program deletes the +40% flag from that stat and the -20% flags from the other stats:
Delete End: Str +40%; Agi +40%; End -20%
Delete Agi: Str +40%; Agi +0% ; End +0%
Delete Str: Str +0%; Agi +0%; End +0%
The way it should work, is it shouldn't be a flag on/off for 40% and -20%, but rather a number that shows how many times it should be applied. So it should be like
Nothing: 100/100/100
Str only: 140/80/80
Str + Agi: 120/120/60
Str + Agi + Sta: 100/100/100

While this is a way to get bonuses for the stats you want to train, the practicality of getting these also involves the cost of installing them. If you buy all three at once and remove one, that sets you back 225 dollars. Buying just the one for your main stat is going to be more economical unless it ends up saving you 150 dollars worth of money and time on your secondary.
