I only just started playing this yesterday and so far have gotten 2 souls saved up. But I'm not entirely sure how they work. And I'm afraid to just spend them on just anything just to find out I wasted them. The descriptions on the skills I can spend them on is kind of confusing as well. Are the skills gotten with souls permanent or only for that run? And if they are permanent, what's the best use for them early on?

you'll never lose your souls dont worry
they just add and you can use for what you want
best use early is maybe create ruby, to begin a shard

Regarding the ruby, would it be best to wait until I get to a high stage before using my souls to get it? It says the amount of them I get depends on how far I get. Or do they start to drop from enemies once I learn it?

Nevermind, I see how it works now. So I can only have one soul skill active at a time?

I am also new to the game. How do I get souls? (I have gotten one at some point, but I am not sure how)

Beating the first big boss (the dragon) rewarded you with a chest which contained a few items, including one soul.

excactly, 1 boss soul in each boss chest
and yes only one active soul skill at a time

Living chests also give 2 souls.
