One thing I'm fairly certain on from my few encounters with the ghost ship is that it doesn't seem to take damage when it's far away from you- I was only able to damage it when it was close to me, and I don't think I had a flying mount at the time, which meant I had to wait for it to swing by and do itsy-bitsy bits of damage at a time. Doesn't work well.
But in the air, that's got to be a different story.
I've not beaten the ghost ship myself yet and don't know about how damage works, but hopefully this'll help with getting and sticking to it at least!
