Hang onto and try to control your core kingdom. Maybe try and help The British Isles a bit if you can do that and not lose too may soldiers to the plague. Let your vassals fend for themselves. Once the uprisings start, anything you could of done to prevent them is past due. It is the bubonic plague.
Once the plague is over, you can re-establish control over your former lands lost.
In the future, and may be some help to your core in the meantime, is to develop things that give you bonuses in popularity. Popular figurehead is +50, that late in the game a full mausoleum is another +10. Mostly Fair and Rightful Rulers are Lvl1 Dynasty Legacies for another +5 each. Put your court splendor above expected for another +20. Now, everybody should love you again. Being brave will give you a +10 bump. Being gregarious will give you a +5 bump. Top end legacy (harder to get and maintain) is a bump. There are also events that give popularity bonuses, but they can be pretty random.
