Why am I losing war score when I hold the objectives?

I've declared war for De Jure lands (Empire of Britannia) and currently my ally and I have captured all the supposed De Jure lands, but I am losing massive % of war score due to the defender holding the 'objective'. Checking against the map, the war tab and event the De Jure Empire tab just seems confirm that I shouldn't be losing any score, but gaining it?

I'm a bit frustrated as I might lose the war despite heading off to siege his capital even though I should technically have won by now!

Save game when war score starts to go tick down and load save usually fixes this problem.
Sometimes war score counter bugs out and do not notice that you are holding the war target.
