What do purple borders mean?
From time to time I see a territory with flashing purple borders. What does it mean?

They're involved in a civil war with their liege.

internal lower status wars normally, I think. Eg, if you're a High Queen and some counties are fighting among themselves for control within a duchy

I don't think those actually show up this way (though they might if you actively select them, I can't remember). As far as I know, they only do this when the entire realm is at war with the liege. So a liberty war, claimant war, or independence war.

Does this also apply for when I see a random plot of territory in my land? Such as a entire chiefdom's land showing up in my vassal's territory? It was not blinking purple last I recall but it was territory that just popped up when I glanced back at my kingdom and saw my high chieftan's territory.
