Are there programs to help resolve mod conflicts?
I'm aware of Irony Mod Manager but it doesn't have a system for resolving conflicts in ck3 and was wondering if there were any efforts among the community to develop such a system.

there are compatibility mods.

some times, having the correct load order is sufficient. the one that goes last "wins".

otherwise, look at the file/function that both mods change and text edit both mods together, so both work. this is how compatibility mods are made.

I wish CK3 could be added to Mod Organizer 2's supported games.

But seriously, it's been an entire year and no effort towards making mods easier to organize exists for CK3; a game that is heavily dependent on mods just to get people to play it.
