You can't. You have to wait for the effect to end.

Some of the new plague stuff only "goes away" when all the plagues in your realm end. If you have an extremely large realm, like over 400 or 500 counties, then you'll be constantly getting new plagues before the old one goes away. I haven't gotten the "we shall rebuild" option or whatever to increase development for 100 years because it only pops up when all the plagues are gone, which literally never happens anymore because there's always some minor disease popping up in Timbuktu or whatever. So the area outside my capital is a developmental wasteland while my capital and the surrounding areas are 50+ because of my plague resistance.

Another thing I'm getting like this that's kinda annoying is "characters won't travel to your feast / tournament / whatever during an apocalyptic plague" even though I'm in, say Russia, and the apocalyptic plague in question is toeing some random province I took over in Spain awhile ago and forgot about.
