Unlike for example the Shia holy site in Kufa, which is located in a pre-built city, so no dynasty can ever own the holy site.
The Shia holy site is in An-Najaf, the capital of Kufa, and has the Imam Ali Mosque which is already built in both start dates. That other holy site and special building slot in al-Hila is for a few of the Jewish faiths. But your point still stands that it is always a city holding that the player can't hold themselves. But I am pretty sure you can revoke the barony and give it to a dynasty member to get the benefits. You would have to do this every time the previous dynasty member dies and is replaced with a low born baron.
Just try it yourself, play whoever owns Kufa, convert to Zayidi, and you can build the Grand Temple in Al-Hila.
You may need some cheat mod for the resources, though.

You can see that the checkboxes in the tooltip are valid for this holy site belonging to the faith of the current holder (the mayor is also zayidi in this situation)
This is obviously a bug, one way or another. As the Imam Ali Mosque in Najaf correctly states that Ashari holders cannot use the building, so that is probably the intended grand temple location.
Regardless of that, you cannot ever own this holy site, nor does anyone from your dynasty. Well not unless you repeatedly revoke the city and grant it to a dynasty member whenever it passes to a random mayor.
