If you made the empire of Portugal, then the kingdom titles you hold are no longer de jure part of the Empire of Hispania so, I'm sorry to say you messed up and the struggle phases are imo poorly designed allowing you to end up with this outcome.

Another requirement is that all counties in my capital kingdom are my religion, which isn't true right now, but I can get on that as soon as the phase changes.
